Water samples from diverse U.S sites were analyzed by EPA qPCR Methods 1611 and 1609.
Control assays indicated that matrix interference was absent in most but not all samples.
Method 1609 was superior to Method 1611 in terms of lower control assay failure rates.
Accepted sample analyses was evaluated by recoveries of enterococci matrix spikes.
Acceptable recoveries were obtained in up to > 98% of analyses using ΔΔCt adjustments.
