•LCA of full-scale waste water treatment plants was performed.•Two-step anammox treatment was compared with traditional system.•Anammox reduces nitrogen with 16%, but increases GHG emissions with 9%.•Nitrous oxide emissions from partial nitrification mainly explains the GHG increase.
