Flower transcriptome was sequenced for all Pedicularis sect. Cyathophora species. Interspecific relationships of sect. Cyathophora are robustly reconstructed. All genes with different Ka/Ks values can be used for phylogenomic reconstruction. Species phylogeny of sect. Cyathophora can be resolved by ⩾20–25 single-/low-copy genes.
