A fast tool for HIV-1 genotyping using deep sequencing data is presented. It was successfully applied to data from different platforms. This tool allows automatic detection of drug resistance mutations. It was tested on RNA obtained from controlled mixes of viruses. These mixes show that mutations below 5% should be treated cautiously.
